I don;t have a lot of experience with RTL templates, except for a few tests I have done with a template that has RTL capabilities you could choose in the administration.
But this is what I know:
Some templates are easier than others. I'd check one that has RTL capabilities
Joomla has an RTL CSS file in the templates/system folder. There must be a way to access it. My only experience with that file has been that on a site I was asked to work on it was loading by ,mistake on all popups made with JCE. I solved it by editing the RTL css file since I did not have enough time to chase the actual bug.
Re-replacer can indeed replace rtl with RTL and vice versa. Just make sure you set it to replace everywhere just in case.
Take a look at the Beez template. I know it has a lot of accessibility features. You may be able to transfer some of them to your own template if necessary.
I don;t think that editing the text editor input every time you make an article is an effective way to go. I'd look into editing your CSS files to reflect RTL behaviors. Again, Beez may give you a hint on how to do it. But Templater should also work. I have used it often with success. There are also a lot of other template managers for the editor. JCE has one built in that lets you insert snippets.
