Hi there.

I have a strange issue that seems to revolve around customenu which I hope you can point me in the right direction with.

When you roll over a menu icon it makes the slideshow vanish, this seems to happen with quite a few modules I have tried with the same thing happening but normally I have just looked for one without a conflict but I really want to use the slideshow module.

Its rokslideshow by the way.

That is probably the hover image that is not loaded yet. As I see no javascript conflicts.
Try using sprites. The new version of CustoMenu (2.2.0) uses sprites...
